Which is the best way to setup a batch through scriptrunner in order to run in Database current version and not in Workspace.

you would need to open the versioned db in your script with one of these methods: Report class ArisData - Method openDatabaseVersion
The Script help has a code example that shows how to open a specific version, just adopt it to your needs.
