When I merge from one database to another, the shortcuts to models are not copied though the other material in the directories that the shortcuts are in has been copied. Is this an ARIS (7.1.0.356586) limitation or am I doing something wrong? I have administrator rights in both source and target databases and am using the entire method filter.

That is currently a limitation of ARIS. Shortcuts are neither tranferred via merge nor via XML export/import.
Am I right they they willnot be published in business publisher either?
Since Service Release 2_2009 we will publish also model shortcuts. Within your version it isn't available.
